Which lines have the best sight seeing

You can add the BxM1 via the Harlem River Drive. Cool scenery in Upper Manhattan...

 

Also like the BxM18 as well since it goes from one end of the city to the other, going down to the Wall Street area via 5th/via Broadway from Riverdale.  Southbound is cooler than Northbound for some reason.  If you can get up early enough to get the BxM18 it's a cool run.  Here and there I can get it when I have meetings early Downtown.

 

M4 and M98 to the Cloisters are two others...

QM16/17, Q52/Q53, runs over the Rockaway Flats...

 

Any SI express route that goes via NJ, if you consider industrial "scenic".

 

 

NICE's N20 is pretty scenic too, one of the few routes where you can see Horses on a farm and the Urban hustle and bustle of Flushing on the same line..

 

 

M15 northbound, its cool riding though bougie upper east side and see it drastically turn into the hood a bit north of 96th Street.

 

 

Bee line's 6 bus is scenic too, the areas it travels though isn't overly built up like on Long Island, parts of it feel like the South....

QM2 route looks pretty nice once you've pasted the Whitestone. I like the ride to Manhattan over Queens for whatever reason (and it's not because of northern blvd). Of the many times I've taken that line, I've taken it to Manhattan more than to Queens. 

 

The Q50 over the bridge has a nice view.

S89 if you consider industrial New Jerseyan stuff scenic, in the same vein as trainfan22's suggestion. You get a clear view of Shooter's Island when you're coming from Bayonne, plus it's a foamer must-ride for those who plotted the West Shore Light Rail on their maps.

 

S40 for the same reason as the S89, except you don't have to leave the city. Bayonne is directly across Kill van Kull from Richmond Terrace.

 

S53, S79, S93, and any non-Turnpike express bus: the Verrazano lends great views of Lower and Upper NY Bays. Going westbound, one can see the skylines of LIC, Midtown, downtown BK, the Financial District, Paulus Hook, Journal Square, and Newark in less than two minutes in good traffic.

 

Q44 for the view of the Long Island Sound to the east and the Manhattan skyline to the west from the Whitestone.

I live in flushing but if I have Time I go to the Bronx and take the q44 to see that view but the only good seat is the single seat behind the driver

The M89 is weird it's like a fake express bus but it's only scenic north of the GWB bus terminal and in midtown

lol... I was specifically thinking about the Cloisters when I wrote that. I would add the BxM4 to the list for Woodlawn. It's very charming and suburban in look and feel and it's shocking that it's part of the Bronx. You have Katonah Avenue with all of the Irish pubs, and Van Cortlandt Park East with the park on one side and the charming homes and co-ops on the other side.

M5 along Riverside Av has nice scenic views of New Jersey, Hudson River and over the bridge. Also along Broadway below 72 st, Columbus Circle, Central Park, along 5 av, Empire State Building and down all the to south ferry stop.

M7, M20 passes thru times square, 34 st by Madison Square Garden and Flatiron area.

Because thru the whole ride there's different scenic change.

I'll give you parts of Pelham Parkway and maybe parts of Pelham Bay, but the rest of it... Pretty dirty and run down.... Fordham Rd looks stuck in a time warp.  Outdated stores and filthy streets... Not exactly "scenic"...

S89 when the sun is setting. Oh my god. Suburbs + Mall + Bridge + NJ. Pretty good. (There's actually not much industry down there)

 

I guess the M12 going northbound is nice. You can see across the river at NJ.

 

Maybe even the BxM4C, although that's not an MTA route. You can look at Manhattan while on the Major Deegan Expwy.

 

Q50 is another good one. It goes across the Whitestone Bridge, and a pretty fast route overall. Q44 goes across as well but articulateds are harder to get a view with (for me at least) and it's pretty crowded.

Apart from the holiday house, Pelham Parkway is actually the monotonous part of the Bx12. The only other noteworthy thing is Jacobi as you can't really the a good view of the NY Institution for the Blind on the north side and I think the Stables on the south side are gone already.  The view from the University Heights Bridge especially around sunset/207 St Yard, Fordham University, the constant change in elevation in the west Bronx, the run through Bronx Park, and the stint to Orchard Beach are the best parts. As you said the fact Fordham looks stuck in a time warp... its a highlight because its something most people don't see in NYC. 

 

I'm not sure if the OP is looking for sights/attractions or just scenic rides but I'll add:

QM5/8: through Fresh Meadows/Cunningham/Alley Pond and the latter gives you a decent loop around Downtown. 

QM3: you literally see all of Northern BL and the sunset view @ Alley Pond at is sweet

Bx9: VCP, Stables, Poe Park, Fordham University, view coming down both Kingsbridge Rd and Fordham Rd Hills

BxM3: Sedgwick is scenic, South of Kingsbridge Rd (Fordham Hill/ VA Hosp/views of Manhattan) and North of 229 St (Reservoir/co-ops) as is the run along VCP. North of 261 is pretty bland until you hit downtown Yonkers.

Bx18: the loop along the Harlem River + the view going over the Cross Bronx lets you see a decent amount of the Bronx. 

M98: Harlem River run 

Bx29: City Island

B7: this probably seems like an odd one but for a route that literally passes nothing important, it actually allows you to see a great deal of Central BK. The contrast from the Bed-Stuy end to the Midwood end is pretty interesting.

Q46: Cunningham/Creedmoor/highest numbered street in the city and its pretty much the only way to get a decent view of Jamaica Yard. The Glen Oaks run passes the Farm but I think you get a better view from the Q36

I image the midday X17 run is scenic seeing as it takes over 2.5 hours end to end

I don't find Northern at all scenic save the areas further out, but the part closest to Manhattan is mainly industrial and hideous.
