By the time of takeover, the MTA had a fleet of MCI Coaches ready to resume duty and retire the MCI Classics. Also, with the transfer of RTS's and some Orions from NYCTA as well as 284 hybrids, many local buses were also sent to the graveyard. I think right after the takeover alone, around 300-400 buses were sent to Eastchester (rough guesstimate). It's a shame they couldn't preserve more buses for the NYTM though.
