I noticed that on the back of the Orion Vs here, there are two lights on either side of the higher up single taillight...

Look at #1566.... since then, all the Orion Vs on the Island have covered those lights up. What were they for? Why were they covered up?

Those two orange lights acted as a safety device. They blinked when the bus was slowing down and stopped to let the motorist behind the bus take caution or slow down.

I believe they were covered up to make the buses blend in w/the NGs.

nope wrong, They did that because the (MTA) spec'd buses don't have them, they did the same with (MTA) bus, The last bus to have the 2 orange lights in the back was TMC-RTS 7212 that was at JFK.
