A power outage occurs at Bowling Green and South Ferry, closing off both stations.

Lex Av-59 St Station is closed due to newly discovered cracks in the wall.

Next:

Following a crash at 34 St, where a (C) train crashed into an (E) train due to a incorrectly set signal, and a derailment involving a southbound (4) train derailed after running too fast at 14 St-Union Square due to a set of incorrectly set signals and ended up destroying the gap fillers, parts of the southbound platform and now all of the southbound platform is scattered with debris, and according to (MTA), this damage is going to take at least 2 years, which is the estimated time for replacements for gap fillers, repairing the platform and the affected train. Because of that, the southbound platform can't be used. Luckily, both express tracks will be reverse-signaled from 125 St to Borough Hall as part of the signal modernization project.
Because of that, (MTA) immediately ordered a signal modernization project to replace the antiquated signals with modern signals and CBTC, which is going to take at least 2 years, on weekday nights and weekends.

This is the plan:
Year 1
8th Avenue from Jay Street to 59 Street
Lexington Avenue from 125 Street to Bowling Green
Broadway from DeKalb Avenue to 59 St-Lex Ave

Year 2
8th Avenue from 59 St-8 Ave to 207 St

If the bridges collapsed, that would be a long term outage, so I would add placing the second track on the Franklin shuttle (It seems they left the ROW space so that it would be too hard to do) , and extending the platforms to at least 8 cars. So then the (S) would run from Coney Island to Franklin, the (Q) become the Brighton Beach express again, and if the Williamsburg was out as well, than instead of the (M), you would have the (V) provide additional service on the Culver, to help draw people away from the affected Manhattan Bridge service. On Fulton, (A) and (C) would be increased, or the (C) and (E) even swapped (this was actually one of the "Manhattan Bridge Alternative" options from the 90's study), which would add capacity for both ENY and Franklin transferers.

With that long term a shutdown, I would reopen the abandoned Myrtle Ave. platform to be the shuttle bus transfer location, and the West End would run to there, and the Manhattan bound "bypass" would be reverse-signaled, so it could relay past Gold St., and head back, and cross over to the southbound at Pacific.

This is going to be fun:

For this purpose, I'm going to assume the entire Canyon of Heroes is Flooded (as much of that is on an incline) and the areas down hills are flooded with the tunnels, though areas north of Fulton Street ARE NOT flooded and are usable, even if only to turn trains (The Fulton Street complex is CLOSED):

(1) operates between 242nd Street and Chambers Street ONLY!!

(2) operates between 241st Street to Chambers Street ONLY! (local southbound from Times Square to Chambers Street)

(3) operates between 148th Street-Lenox Terminal and 14th Street ONLY!

Single-track shuttle train operates between Chambers Street and Park Place.

(Hoyt Street in Brooklyn on the (2)(3) is CLOSED)

(4) operates in two sections:
Woodlawn to Brooklyn Bridge (tracks south of BB including City Hall loop can be used to turn trains)
Borough Hall-New Lots Avenue as a local at all times, replacing the (3) in Brooklyn

(5) operates in two sections:
Dyre Avenue to Brooklyn Bridge (regular hours, late-night shuttle remains in effect)
Borough Hall to Flatbush Avenue at all times, replacing the (2) in Brooklyn 

(A) runs local from 59th Street to West 4th Street and via the (F) between West 4th Street and Jay Street before resuming regular route.

(C) runs in two sections:
At all times in Manhattan between 168th Street and Chambers Street
In Brooklyn from High Street-Brooklyn Bridge to Euclid Avenue (normal hours)

(E) runs express in Manhattan and terminates on the (A)(C) Platform at Chambers Street (normal service late nights to that platform, the (E) terminal platform at Chambers-WTC is CLOSED).

Some (F) trains run via the (G) between Roosevelt Avenue and Bergen Street to accommodate (A) trains. operating via Rutgers. 

(J) and (Z) operate regular service to Chambers Street ONLY!

(R) runs in two sections:
71st-Continental to Canal Street (Tunnel Level) with a shuttle train between City Hall and Canal Street on the uptown track (shuttle operates at all times)
Court Street to 95th Street-Bay Ridge at all times.

What if the (MTA) had to close several Stations that had received damage from the excessive force of recent protest. This has to do with these sections not recieving power to the 3rd Rail. To make these repairs, no trains are allowed to pass in either direction.

The stations include.

Hunts Point (6)<6> (cannot be used to terminate)

125 Street (2)(3)

Nostrand Avenue (A)(C)

110 Street (A)(B)(C)(D) (Express Tracks also)

7th Avenue (B)(Q)

Here goes with a new one:

A drunken person trying to get across the tracks at Kingstron-Throop on the (A) gets slammed into by a northbound express train and causes a massive derailment, knocking out all the tracks in the area that will take 10-12 days to fully repair.  

Same time, There are a number of broken rails in the northbound Rutgers tunnel, forcing that to close for several days to repair.

On top of that, there are switch issues north of the WTC (E) station, affecting those tracks (but not the (A)(C) tracks between Canal and Chambers.

Also a power issue shutting down 155th Street on the (B) (D).
