If they really wanted to make SI service as efficient and cost-effective as possible, they'd route more South Shore/South of the SIE routes to begin/end at the train and use the train as the main route to the Ferry.

They'd also implement a bus-train-bus/train transfer system for SIers as part of that.

Tottenville to St George routes are really a waste of money because of the inefficiency.

They do. This Wikipedia article should say more about the 3-leg transfers.
