When deconstructing part of a larger structure, certain cuts sections have to be cut out and others left in order to keep stress levels down on other sections. Also some parts are just hard to get to and are better off staying then going. Same goes for the trackways on the Manhattan side, although I'm pretty positive those are load bearing as they were built along with the bridge itself.
