Lowermanhattan.info: Canopy Work Closes South Ferry North Entrance

With the opening of the new South Ferry subway terminal, riders have expanded access to the 1 train through three new entrances. The northernmost entrance, however, is temporarily closed for Metropolitan Transportation Authority crews to install the new steel-and-glass canopy over the entrance. It will open to the public in approximately two weeks, by mid-April 2009. Work on the plaza above the new station continues through the end of the year.

I guess that is to repair the broken glass, ;)...

 

There is no glass, because there is no canopy. They are referring to the shoddily built north entrance. It's covered with plywood and stuff like that. They are going to install a canopy there. Some elements of the South Ferry job was rushed and were omitted since they really want to get the station up and running as soon as possible, hence leaving out the canopy on opening day.
